Since Subtype Group Layers are not yet supported as a data source in Experience Builder, follow these steps to strip out the SGLs from the web map:

1. Add your branch versioned feature service to a new Map in ArcGIS Pro and organize its layers using regular Group Layers instead of Subtype Group Layers.
2. Publish the web map with Group Layers to your Portal and use the web map in the ArcGIS Experience Builder web app.
3. The map is now updated in the web app when the versions are changed as expected.
