When deleting an item in the Project pane from the portal content in ArcGIS Pro connected to a portal, the deleted item is not reflected in the pane until it is refreshed (or using F5). If it is not refreshed, deleting the item does not show an error that it was already deleted, giving the impression that it still exists.
