Vertices falling over the elevated surface of the scene layer are elevated, although the elevation mode is set to ‘On the ground’ while viewing in the web scene of ArcGIS Online.

This is as designed. The Integrated Mesh layer has been designed to behave as a 'ground' layer, allowing 2D features to be draped on top. The consequence is the elevation modes have slightly different behavior.解决办法
The workaround for this problem is to use absolute height placement for the polygon feature.
