The upgrade of ArcGIS Business Analyst Desktop 10.2.x to 10.3.1 is not an upgrade process for the extension, but an uninstall of version 10.2.x, and an install of version 10.3.1 which is inconsistent with the Esri Documentation, http://desktop.arcgis.com/en/desktop/latest/guide-books/extensions/business-analyst/existing-business-analyst-users.htm.
