The Align Features tool does not align features if the input feature class is a polygon feature class.

The Align Features tool is designed to align neighboring or adjacent features, not overlapping features (the user-supplied data). For example: Input features can be one country boundary and target features can be its neighboring country boundaries; they are side-by-side neighbors. We plan to add illustrations to the tool reference to clarify the intended use of the tool.
So, sorry this is not an issue for Align Features. If the user wants polygon A to have the same geometry as polygon B, they could try to use Spatial Join to identify the corresponding polygons and write a script to switch geometry. There could be other tools or approach that can achieve this.
