Custom basemaps using coordinate systems other than the WGS 1984 coordinate system side loaded on the device becomes unavailable when working in offline mode in Collector for ArcGIS.

This is expected behavior when working with sideloaded basemaps in Collector for ArcGIS On iOS with offline areas.
This behavior is documented inside the Collector FAQ documentation - https://doc.arcgis.com/en/collector/faq/faq.htm#anchor13
"... If working offline, the copied basemap must overlap the extent of the map area and must have the same spatial reference as the default basemap...."
When working with sideloaded basemaps, if the intended workflow is to switch between different basemaps in offline map areas, the spatial reference of the sideloaded basemap must match that of the default basemap that was saved with the web map. This spatial reference is not limited to WGS 1984.
An alternative to this workflow that doesn't involve switching basemaps, allows users to specify a sideloaded tile package within the web map settings that will be used automatically when the offline is created in Collector, thus making that sideloaded tile package the default basemap for that offline area. This functionality is available in ArcGIS Online and ArcGIS Enterprise 10.7+. The web map setting is called 'Device will use a tile package it already has'.
