The described behavior is expected. Searching under Computer or in Favorites is not possible, which is why the Search control is disabled in those locations and typing in the keywords to search is not available.
When a folder is designated to be indexed and is not included in a project, searching for the indexed locations must be done from the Project tab in the Catalog pane or by selecting the project location on the left of the browse dialog box at the top or in the Catalog view's Contents pane at the top.
In the help topic 'How projects are indexed' under the 'Designated locations to include or exclude' subheading (https://pro.arcgis.com/en/pro-app/latest/help/projects/index-project-items.htm#ESRI_SECTION1_B695EA58F2BA48C08BE5AAF5EB1A487E), 'Items in folders designated for indexing can be found in any project that you search, including projects created without a template." is mentioned. Users need to search the project, and the search results include the contents of the indexed folder even though the folder connection was not added to the project. Also, in the help topic 'Search the project' (https://pro.arcgis.com/en/pro-app/latest/help/projects/search-online-and-project-items.htm), 'In the Contents pane of a catalog view, or on a browse dialog box, click Project to search the project.' is mentioned, and the screenshot shows clicking the Project node and searching there.
We will improve the help topics to make it more clear on the disability of searching these indexed folders under the Computer or Favorites locations in the Catalog windows in ArcGIS Pro, and searching the project includes not only the content indexed from a folder which has not been added to the project but also any indexes created by someone else and then shared with the user.
