A user, publisher, or viewer can change the layer order of a web map shared within an organization only once if the 'Save as Copy' option in the web map is disabled.

This is as designed. When the 'Save As' setting is disabled on a web map, users (other than the owner or administrator) are unable to changes or copy easily. Hence, the content owner can ensure the web map looks exactly the way it is configured because other users are unable to make drastic changes.
