Unable to create a dynamic layer with an SQL statement that selects a shape column.

Include 'spatialReference' property in the dynamic layer definition when shape field is explicitly mentioned in the SQL query https://localhost.esri.com/arcgis/help/en/rest/services-reference/enterprise/data-source-object/#query-table-data-source

Create a database view with only the columns needed, then select all columns from the created view using SELECT * FROM VIEW_NAME.
