The Intersect tool yields inconsistent data when the British National Grid coordinate system is set to the OSGB 1936 to WGS 1984 Petroleum transformation.

The input polygon has bad geometry due to an incorrect ring order. Fix the bad geometry, and the Intersect tool works as expected. Additionally, the XY resolution property must be set back to the default value for the spatial reference. Currently, the XY resolution property value does not follow GDB standards.
