This is expected behavior. When an Indexed vector tile package is created and extracted, it is expected to get fewer tiles representing different levels of detail as defined in the input map. The vector tiles for highest level of details are used to over-zoom content to continue to display tiles for further higher levels of details. With the user's data it has been confirmed that the 'missing' tiles are actually expected as the parent tile 13/3084/1546 is the highest level of detail for users data. Thus, tiles 14/6168/3092 and 14/6068/3093 are over-zoomed tiles from LOD 13. Alternatively, you may run the 'Create Vector Tile Index' tool and this will indicate all the tiles that you will get when you extract the package. It has been confirmed that creating a FLAT vector tile package will 'keep' all tiles for all levels of detail for the users data. Extracting the package will show the tiles 14/6168/3092 and 14/6068/3093 as present. So, to be able to render the tiles in non-Esri clients, we recommend using FLAT caches.
