The display coordinate systems option should not apply to the Coordinate Systems folder (that is a separate option).

The workaround suggested is the only option for this. PRJ files are first class objects in ArcCatalog. They do not show up when they are part of datasets (like shapefiles). The only reason they show up is they are stand-alone prj files. Such stand-alone prj files are same as the ones show up in coordinate systems folder.
