Unfortunately, removing a field from the Item Details page of a service in ArcGIS Online is not communicated with the pop-up configuration. For this reason, the pop-up retains the original configuration when viewed in ArcGIS Pro.

Solução Provisória

In ArcGIS Pro, edit the Fields element in the Configure Pop-ups pane to see and apply the online change.
