This behavor is as designed. When the 'Layer has its own metadata' option is enabled, the metadata of the layer in the map is separated from the feature class in the geodatabase. So when removing the layer from the map, the metadata is destroyed permanently. Refer to the following documentation: "Referenced metadata is read-only.
