This behavior is by design. The network data source is not a project setting. Rather, whenever the Network Analysis drop-down is first activated after ArcGIS Pro is opened, Pro attempts to guess what network data source to use based on the layers currently in the map and the signed-in portal. If there are no layers in the map, the network data source will be set to the currently-active portal (in your case, ArcGIS Online). If you had changed the network data source and then created a new Network Analyst layer, then when you saved the project with this layer in the map and re-opened the project, that network data source would remained as the chosen network data source in the Network Analysis drop-down list.
