In both scenarios permissions had been explicitly granted and/or revoked for the PUBLIC role which was leading to the behaviors that were noticed when connecting to the geodatabase. Extreme caution should be taken when modifying permissions granted to the public role as they can lead to unexpected behavior when working with ArcGIS applications
