In the case presented, yes, the second file geodatabase that is empty seems redundant. However, in other cases, there could easily be data in the original project's default geodatabase, in which case it would be incorrect to discard the original geodatabase. At the time that we create the new project we don't know if the original project's default geodatabase has content or not. The safe thing to do is to keep it. Similarly, the original project's default geodatabase could be an enterprise geodatabase connection, and it is very likely a connection that you are trying to distribute to the resulting project. We will continue to consider this problem and assess if there is a better solution as we go forward, but for now there is not.
