Enterprise geodatabase locks and file geodatabase locks behave differently. Schemas cannot be updated while a geoprocessing (GP) service associated with web tool is up and running. This is a known limitation and an expected behavior for web tool. The workaround is to stop the GP service associated with the web tool, update the schema, and restart the service again.
