No tool should take into account transformations from Display. It would be a bug if they did. Please use the geoprocessing 'arcpy.env.geographicTransformations' environment. See https://pro.arcgis.com/en/pro-app/tool-reference/environment-settings/geographic-transformations.htm for more information. The stated behaviour will be investigated in 10.x.
