The If Spatial Relationship Is Logical tool in ArcGIS Pro ModelBuilder evaluates the out put as True, even when the input parameters do not meet the conditions.

For the Selection Condition parameter in ModelBuilder, select Is Greater Than instead of Exists, and set the Count parameter as zero (0). With this setting, if the input points are overlapping with polygon, the logical tool returns as True. If it is not overlapping, the logical tool returns as False.
