This behavior is by design. The metadata editor within the item details page of an ArcGIS Online item allows modification of the metadata of that specific item within ArcGIS Online but not of the underlying REST services. Service-level metadata can be updated by adding metadata to the source data using ArcGIS Pro or ArcGIS Desktop and publishing/overwriting the service. This REST API method can also be used for programmatic update workflows.
