Map Service Publishing toolbar's Analyze Map tool incorrectly reports map layers not added via direct-connect if spatial database connection's SDE prefix is entered in upper case.

In ArcCatalog, change the UPPERCASE service string preix "SDE" in the connection properties to lowercase and click OK.
