This issue is a duplicate of BUG-000145734 and is resolved in ArcGIS Pro 3.0 and ported to 2.9.3.
Solution de contournement
Workaround 1
Use this workflow when the database is not restored after the failed upgrade attempt.
- Delete the OBJECT_FLAGS2 column from sde.TABLE_REGISTRY added from the failed upgrade attempt.
- Connect as SDE from ArcCatalog 10.8.1 and upgrade the geodatabase. This creates the missing BRANCH_UTIL package and the BRANCHES and BRANCH_TABLES_MODIFIED tables.
- Connect as SDE from ArcGIS Pro 2.9.2 and upgrade the geodatabase.
Workaround 2
A Desktop client at the same version as the geodatabase can be used to upgrade the geodatabase internals when the following are true:
- The message, "Database internals such as stored procedures can be upgraded" is returned.
- The 'Upgrade Geodatabase' option is enabled.
