This issue is not reproducible in ArcGIS Pro 3.5 when the default Map and Scene settings in the Options dialog box are used. In the Options dialog box, on the "Map and Scene" tab, under the "Layer Data Sources" heading, in the "When data sources are deleted" drop-down list, select the default value "Do not remove layers (fastest)".
