This issue is not related to federation per-se. As documented, when federation occurs, web services hosted on ArcGIS for Server are added to the user who completed the federation processes and the content is not shared until the federating user shares the service. This is because the ArcGIS for server's security is moved to the Portal tier. Sharing the service or passing a token to the Web Service Description Language (WSDL) allows access to the service. In short, federating doesn't cause this, securing the service (with or without portal) causes this.
