Bogue
After federating an ArcGIS GIS Server with Portal for ArcGIS, if a folder is already secured and not shared with the public in the Server Manager, it will be hidden from the REST API for Users and Viewer, even if the services within the folder have been shared with them through Portal for ArcGIS.

After Server is federated with Portal, add esriEveryone to the permissions of the folder in the Server admin API. This will not impact permissions on the services inside the folder but will allow the folder to be visible on the REST or services page.
