This is expected behavior and is not to be addressed. Overwriting a service means updating the service with new information which deletes the old information. This works for layer names, data sources, and even metadata. The overwrite process deletes the old metadata and replaces it with the new metadata coming from the pro project. Even if the metadata section is blank.
