Not reproducible in the latest build. If you are still encountering this issue, please contact Esri Technical Support.

Solution de contournement

Copy the ArcSDE connection file to a local folder on an ArcGIS for Desktop host machine and then use ArcCatalog to set the Data Source to the local connection file. Then copy the MXD over to the ArcGIS for Server machine.
