The Select by Location and Select Layer by Location tools return different results wen the same settings and datasets are used.

'A' has a XY Tolerance of 0.025. Processing for the geoprocessing tool happens in the spatialReference of the input. The distance between A and B is 5.04749, with a 'WITHIN_A_DISTANCE' of 5, the user gets 0.04 which is less than the tolerance between the features (each feature can moe 0.025, so 0.025*2=0.05, 0.05 > 0.047).
