The Merge tool does not add more than one layer into input datasets when the layers are added after the Add Global IDs tool in ModelBuilder.

Use one Add Global IDs tool which takes both layers as inputs. The output of the Add Global IDs tool are multiple values. The Merge tool takes one multiple value input variable or several single value input variables.
