Solución alternativa

Use the ORCA tool to edit the ArcGIS Server 10 for .Net's setup.msi file by modifing the WEBSITE_DIR property to reflect the location in which the ArcGIS instance is to be installed. Another work around is to use a silent install with MSIEXEC, which bypasses the failure dialog.
