The IFeatureLayer.Search method with a spatial filter of 'esriSpatialRelEnum.esriSpatialRelIntersects' returns different results than the ArcMap Select By Location tool on some data.

For Select By Location, the tool uses tolerance in finding the result; the search distance is applied to create a buffer of input feature on top of the tolerance. For Spatial Filter, the default search distance is embedded in the search query.
