The workaround suggested is the only option for this. PRJ files are first class objects in ArcCatalog. They do not show up when they are part of datasets (like shapefiles). The only reason they show up is they are stand-alone prj files. Such stand-alone prj files are same as the ones show up in coordinate systems folder. If users don''t want then they should be able to delete them.
