Error
No operational layers are available when editing an application in Web AppBuilder for ArcGIS after limiting the usage of a subscription item.

Remove the limit usage and edit the web application. After making the required edits, limit the usage again.
OR
Configure the Edit widget in the web application before limiting the usage. After limiting the usage and while editing the application, when no operational layers are visible, click the Edit widget. The editable feature layers are now displayed in the map and populate the Layers list. The layers are also available while configuring widgets.
