Error

In ArcGIS Pro, selecting 'Overwrite a Web Layer' after adding new layers removes the previously existing layers from the service.

This is as designed. The overwrite service option does not insert layers into an existing web service. It overwrites the existing service using the layers in the map document.

Solución alternativa

Publish the layers as a new service instead of overwriting, and delete the previously existing service.
