Error

IdentifyTask activates pop-ups for layers that are not visible when setting layerOption to visible in IdentifyParameters.

It is working as expected. The task works off of the "Service" not the view of the service. It is stated in the layerOptions > "visible - All visible layers on the service are identified." It is up the developer to determine the visible layers. This can be done via https://developers.arcgis.com/javascript/latest/api-reference/esri-layers-MapImageLayer.html#sublayers
