The new database connection is added automatically to the project, and therefore an entry for it appears in the Databases container. The file also appears in the project's home folder, which is where the new .sde file is stored by default. Even after removing the database connection from the project, the .sde file is still shown as being present in the project's home folder in the Catalog pane and the Catalog view. All .sde files present in the project's home folder are always displayed in the project's home folder within ArcGIS Pro.
The Databases container is not expected to automatically show all .sde files in the project's home folder automatically, only the .sde files that have been added to the project. The Databases container shows databases that have been added to the project from any location, (for example, from network shares, from other folders or other local disks) it is not a window to only what is in the project's home folder.
Solución alternativa
1. Create a new connection and name it Test1.sde.
2. Hover over the new connection in the Catalog pane and check the file path.
3. Navigate to the file path folder and delete both Test.sde and Test1.sde.
4. Refresh the folder connections in the Catalog pane.
5. Create a new connection, and name it as Test.sde.
