Error

Changing the layer order in a map document and republishing the service to ArcGIS for Server causes the pre-configured Query widget in Web AppBuilder to stop working.

If the layer ID for a given layer is changed in a web service, the client application is unaware of that change. Since the layers used by the query widget are dependent on the layer index, the client must be updated. This is true for all web clients.
