FAQ: Why Are the Merge Policies Not Enforced When Two Features Are Merged in a Geodatabase

Answer

Merge policies are stored in the geodatabase, but are not automatically executed when features are merged. If the merge policies need to be respected, write a custom merge command to read these policies from the database and to execute them.
