Vector layers between basemap reference labels and the raster background get flattened into the raster and cannot be turned off separately in PDF layers of exported PDFs.

Additional Information

This is a limitation in the output engine in ArcMap, which uses Windows graphics device interface (GDI). Windows GDI does not allow alpha blending between non-raster layers, necessitating rasterization of all layers below the transparent layer.

Use ArcGIS Pro.
