Importing multiple feature classes into a feature dataset drops the original GlobalID field if the input data are feature classes instead of feature layers.

Workaround

Drag the input feature classes from the ArcMap Table Of Contents, or use the Input Features drop-down arrow in the tool to select the input feature layers.
