Workaround
From ArcGIS for Desktop, make a direct connection to the desired user-schema geodatabase, and use the same connection file in order to connect successfully from ArcGIS Pro.
Steps:
1. In ArcCatalog, create a connection to the desired user-schema geodatabase.
2. Open ArcGIS Pro and click 'Add Folder Connection' to the folder which contains the SDE connection files.
3. In the Folder Connection, right-click the SDE connection > Click Add To Project.
4. The connection shows up under 'Databases' for the project.
5. Connect to the user-schema geodatabase and observe that the connection succeeds.
