ArcGIS for Desktop does not honor ArcGIS Online settings when feature service options do not allow others to export the service into a different format. In ArcGIS Online, when the 'Allow others to export to different formats' option for their feature service is disabled, other users can still open in ArcGIS for Desktop and export the service to a shapefile (.shp).
