Additional Information
ArcGIS Hub is built on top of the ArcGIS Online platform and currently ArcGIS Online does not send notifications of that kind of event ("Allow others to export to different formats" is checked) to ArcGIS Hub. However, ways to mitigate this are being investigated. In the meantime, it is recommended that the ArcGIS Hub/Open Data site administrator unshare and then reshare the item to the Open Data or Content group. This causes ArcGIS Hub to re-index the item so that the dataset shows the correct options.
Workaround
Publish the item as a new ArcGIS Online item, or ensure to check the 'Allow others to export to different formats' box before overwriting.
Alternatively, locating the item in the data tab and click the "Reset Dataset and Downloads" button, then the file geodatabase shows up as an option in the Download Data menu.
