When running the Spatial Join tool three or more times on a shapefile, the count fields are not named as expected.

Use workaround, or use file geodatabase instead of shapefile.
In the 'Field Mapping' section, rename the existing Count fields prior to the third run of the Spatial Join tool. This gives the newest count field a name of 'Join_Count' by default.
1. Right-click the polygon layer in the Table of Contents, select 'Joins and Relates' > Join..., and select 'Join data from another layer based on spatial location' from the drop-down list.
2. Run the tool once, then run the tool again on the output, then again on that output. The count fields are named in an expected way.
