When running the Spatial Join tool three or more times on a shapefile, the count fields are not named as expected.

Use workaround, or use file geodatabase instead of shapefile.

Workaround

Option 1: In the 'Field Mapping' section, rename the existing Count fields prior to the third run of the Spatial Join tool. This gives the newest count field a name of 'Join_Count' by default. Option 2: 1. Right-click the polygon layer in the Table of Contents, select 'Joins and Relates' > Join..., and select 'Join data from another layer based on spatial location' from the drop-down list. 2. Run the tool once, then run the tool again on the output, then again on that output. The count fields are named in an expected way.
