Bug

When running the Extract Data Task (Server Tools) geoprocessing tool with shapefiles containing numeric names as input layers, the tool will complete successfully but the resulting output will contain only the first layer if more than one is specified.

Workaround

If the Feature Format is changed from its default, "File Geodatabase - GDB - .gdb" to "Shapefile - SHP - .shp", the process completes as expected. Apparently shapefiles do not adhere to the naming convention required for feature classes created in geodatabases.
