When Portal for ArcGIS has more than one federated server site, a map service published to the federated server which is not the hosting server is not able to be overwritten from ArcGIS Pro.

This issue is resolved in ArcGIS Pro 2.2.

Workaround

Overwrite services published to a non-hosting server from ArcMap using a direct connection to the server.
