When granting sharing permissions to items on the Content page of ArcGIS Online by using the radio buttons to select both a web application and the web map being consumed, if there is a feature service or a hosted feature service added through Content that is connected to the web map and web application, there is no prompt to change that service's sharing settings - "These layers in the Web Map may not be visible to others because they are not shared in the same way as the Web Map." or “These items referenced by the web application may not be visible to others because they are not shared in the same way as the web application.”
