When enabling pop-ups on a child group layer feature class nested in a parent group layer, Web AppBuilder for ArcGIS shows the pop-up on the incorrect layer if the service is overwritten after removing all the content of another parent group layer, leaving it empty.

Workaround

Remove the empty parent group layer, and overwrite the service to make the pop-up display on the correct layer.
