Bug
When attempting to edit z-values of the LRS centerline, the Edit Vertices tool returns errors and recommends running the Generate Routes tool to calibrate routes first, but fails with a 999999 error.

This issue is addressed in ArcGIS Pro 3.6.Workaround
Export the centerlines feature class out of the LRS. Edit the z-values on the exported features. Use the Append Routes tool to append the data back into the LRS.
